 زاد الحكم المستنصر بالله سنة 350هـ زيادة كبيرة ضاعفت من عمران الجامع وأنشأ المحراب الثالث، وهو لا مثيل له في العمارة الإسلامية، وتحول الجامع في عهد المستنصر من جامع إلى جامعة، وأطلق عليه من وقتها جامعة قرطبة.
 زاد المنصور بن أبي عامر في الجامع زيادة تزيد عما أضافه سابقوه، فأضاف وحده 245 عمودًا وعقدًا وأصبح الجامع بهذا أضخم ما بناه العرب في المساجد، كما زاد في مساحة الصحن وزرعه بالنارنج.
